Kringle's suggestion is the best we have. It doesn't show favoritism, it's basic, easy to remember, and not based on mythology we haven't come up with yet.

If we have two moons. One large and one small. It's going to be like Mini and Maxi. Maxi is big, mini is small. I like Selene because the name is quite appropriate for a moon, and one that signifies femininity and beauty.
Besides, Selene is the goddess of the moon, making it quite appropriate to explain its origins

I prefer obvious named. It lessens ambiguity in the moons, and overall is ambiguous towards gender in the name.
We should make up names.
For instance nation names. Zadiner is just a random jumble if letters that were put together. What if we did te same for moons?
I am Zadiner/Zak. Part of Assembly, some other stuff, Founder of some other region.
